No flash, use a polariser.

What Phillip said.

Shoot at an angle towards the glass.

I have been told when shooting at an aquarium to shoot through glass using a rubber lens hood up against the glass then flash away!

For the zoo, I have always just shot as per normal trying to avoid the reflections, but the suggestions mentioned already are all very useful, things I guess I may have been subconsciously doing.
